If you have used a scrapping mod and regret the scrap, you can uninstall the mod (or disable it). This will revert the Settlements back to normal, but it will affect ALL settlements that you have altered. Then you can re-install / enable the mod again, and start from scratch. I remember reading that when you have to push Curie into the clinic when she is still a robot and before you give the doctor the V81 cure (you annoy the doctor by doing so) and she asks to go with you, after that she will go wherever you tell her to go. When they are downed, they can be killed by you if you shoot them or something. Other NPC enemies will only down your settlers. You can kill them regardless if they're already down or not just like you can kill provisioners to rearrange supply lines.
As an area, Covenant is initially dedicated to the quest Human Error, although you can develop it as a settlement once you complete said quest one way or another.
